Gurney took an early 3-0 lead before van Gerwen recovered five consecutive legs to bring the score to 5-5.
The match concluded when van Gerwen failed to complete six darts on the final leg, allowing Gurney to win the decider.
Gurney entered the competition as a late substitute following the withdrawal of Lourence Ilagan from the initial 32-player field.
He had previously defeated Kevin Doets by a scoreline of 6-3 to reach this stage of the event.
The next round on Saturday will see Gurney face Ross Smith from England in the last 16 matches.
